Should we be focusing more on conflict zones than REZ sites in our new system? So that we have more direct support on IPEC and stopping others trying to muscle in on our territory?

As long as we cash in bounty vouchers in a station controlled by IPEC we will be boosting IPEC's influence in the system.
Ref conflict zones - these are currently spawning because two of the smaller minor factions in the system are at the same influence level - around 7% I think. So neither of them are a threat!
Civil war / elections are triggered when any two minor factions are at the same influence level, regardless of what that influence level is.

Also when IPEC arrives later this week won't change the influence for all of the minor factions in the system? I would imagine that will stop any ongoing conflicts though I may be wrong.

I have no idea what it'll do to the influence of the other factions. It might reset the lot to some kind of default state. Or it might just be a straight swap for the current controlling factions.
I'm inclined to think that it's the former, because I've read that a player-sponsored minor faction gets inserted at 80% influence. Meaning that the remaining 20% is divvied up amongst the others present in the system.

Best way by far is doing missions for the faction. Some missions have a greater effect on influence than others - it will say in the mission brief what effect on Influence a mission has.
Worth noting that 'influence' = the share of power in the system that a particular faction has, expressed as a %. 'Reputation' = your personal standing with that faction.
Conflict zones will boost the influence of whichever faction you choose to side with - no help to us (unless one of them is IPEC).
Buying things from a station we control has a tiny positive effect on influence. Likewise handing in bounty vouchers to a station we control.
Best by far is missions though, as far as I'm aware.
There are situations in which we might not want our faction's influence to be too high. I'll do a separate post about that.

I don't think we're notified - we'll only find out because their 'status' in the Systems panel will move to Expansion. Then, I think Conflict Zones will spawn in the system we are expanding to. We need to get stuck in to these Conflict Zones in order for the Expansion to succeed. If we succeed, we then see IPEC amongst the Minor Factions present in the new system.

I just thought I'd explain a bit more about minor factions and how assets are transferred. I've done a bit of research into this.
A caveat - FD are doing a lot of work on minor factions and the background simulation (BGS) at present, so this may change.
All stations and settlements in a system are known as 'assets'. These assets are controlled by various minor factions. The minor faction that controls the most populous station is the Controlling Faction. This determines the Allegiance of the system in general - Independent, Alliance, Federation or Empire.
There is no linear correlation between assets controlled by a Minor Faction and the level of Influence they have - they could have 95% of total Influence and still only control the most populous station.
The only way that Assets are transferred between Minor Factions is through War, Civil War or Elections. These are triggered when two factions are at exactly the same level of Influence - regardless of what that level of Influence is. Which of the three is triggered depends on the government types of both factions involved. Elections require both factions to be Democracies.
War and Civil War trigger Conflict Zones. Election triggers extra missions.
Anyway - long story short, if we want to control a certain station in our system, the way to do so is not by relentlessly increasing our Influence. It will be by strategically lowering our Influence to the same level as that of the Minor Faction that currently controls the station or settlement we want, thus triggering War or Civil War. Then, we would need to get stuck in to the Conflict Zones in order to influence the outcome of the War so that we win, and then (bugs permitting) a station or settlement belonging to the losing side transfers to the winning side. There is currently no way to choose which settlement is transferred.
Bear in mind that all this is currently buggy, and the Internet abounds with complaints that factions have done all this and the Allegiance of the system hasn't changed, or the Settlement hasn't transferred. Fingers crossed we won't run into these problems.
In short, it would be worth waiting to see what the lie of the land is when IPEC is inserted into the system. We don't know which settlements we will be given, or indeed if we'll have any except Dashiell Orbital (as it's the most populous). It may be that we want to capture a few more settlements in our home system before we expand, in which case we may need to strategically lower our Influence to trigger War or Civil War (I don't think we can partake in elections as we're a Corporate government).
I hope that makes sense - as I said, all this may change so we should stay vigilant as to updates from the devs as to how the BGS is tweaked.

Clarification: I think Civil War is the mechanism by which assets within a system are transferred between factions, and War is the act of one faction expanding into another System. Both trigger conflict zones.

^ This is true. Civil War is when we have an asset in the system and we are vying for another. War is when we have no assets in the system and we are vying for our first.

Actually at present Minor Factions can exist with no assets at all! Best way to think of it is:
Civil War = war between two factions in the same system.
War = a faction invading another system. If they're successful they are added to the list of minor factions present in the new system. It's actually no guarantee that they will get any settlements there!
