So which sectors/stations offer the most profitable runs for cargo/smuggling missions?

Smuggling mission payout is a function of distance from destination system. So for most systems in the bubble the destination system will be tens of light years away, meaning that the profit will be a few hundred thousand tops. Very remote systems far from the bubble, however, give missions smuggling to places which are hundreds of light years away, and therefore the payout is into the millions.
The most remote inhabited systems are Ceos and Sothis, around four hundred light years away from the bubble up the galactic arm, and Maia, in the Pleaides Nebula, which is around 300 light years from the bubble, towards the outer rim. Rob goes to Robigo, which is halfway between Sothis and the bubble.
Your trade rank has a bearing on what calibre missions you can take, but more important is your standing with the minor faction.

Yes that would be a good idea. A very efficient method would be to take a ship out to somewhere like Ceos or Sothis and do some RES farming there. An hour or so of that will have you allied to the controlling faction. Then they'll offer you all the good smuggling missions.
Problem is, combat ships aren't very good at travelling 400 light years!

Problem is, combat ships aren't very good at travelling 400 light years! I could probably set up The Crown and Anchor to get there, hold its own in a medium/low rez site for a while and then pick up the missions.

Yes you could. Check EDDB to see if any of the stations there have outfitting too!
Maia is arguably easier as the controlling faction there is nominally allied to one of the superpowers (Federation, I think). Therefore, if you are Friendly or Allied to the Federation, you'll be automatically Friendly or Aligned to that minor faction.
Whereas the controlling faction in Ceos and Sothis is truly independent, meaning you have to warm them up from cold. They're called 'Liberate Ceos' I think.

I found that Robigo worked pretty well for me. 2 controlling factions, one of which is a cartel the other is a player faction.
You can get to friendly pretty fast simply by taking the charity missions. A few 10's of thousands will open up the netter missions pretty fast. Once you're friendly you can take a few missions and after the first run or 2 you'll be allied.
Also for you're first run I would recommend the Cobra. Better smuggler and easier to get the hang of the mechanics when you're not carrying 10+ missions and being interdicted all the time because of it!

Agreed. The smuggling runs called 'shadow deliveries' require you to avoid being scanned. There's a chance with each jump that a Fed will spawn to interdict you in that system - therefore the Cobra's speed in local space is ideal for evading the scan.

I'm well used to the shadow delivery missions, quite enjoy them in either ship really. Actually puts some excitement around launching and docking.

That said it gets a bit knarely when you do a lot at the same time. Basically there's a chance of there being a Fed in each system you drop into. That chance stacks with each mission you have. Multiply that by a 20 jump route and all of a sudden things get interesting. And one scan is 10 failed missions!

I've just found out that you can be scanned whilst docked (on the cargo container type of station anyway). That's 1.5 mil of credits and an evening wasted...

Get Rob to tell you about the time I spent about a week getting a full Asp hold of rare goods from all over human space and then ploughed my ship into the side of the station - I nearly threw my computer out. Lol, it's ok, I think that post was more upset that I was, I still made 3.5 mil. I was more annoyed at the bug that lets people scan you once docked when you can do nothing about it. One to remember for the future.
